A dialog asking to capture input or allow remote control is your Linux desktop asking for permission. To stop it coming back after changing settings, sleep, restart or login, tick the option to remember your choice when you accept it.
Can't tick the option to remember your choice?
Upgrade to a newer release of your distro when one is available. The remember option comes with newer Wayland libraries, so if the dialog doesn't offer it, your computer is running older ones, and the dialog comes back after every sleep, restart and login until you upgrade. On GNOME, Capture Input first has Remember this selection in GNOME 51. On KDE Plasma, Input Capture Requested first has Allow the application to do this without asking next time in Plasma 6.7. You also need Synergy 1 (v1.21.2 and later) or Synergy 3 (v3.7.2 and later), since older versions never ask your desktop to remember.
Accept the dialog
Accept it with the keyboard and mouse of the computer showing it, and tick the option to remember your choice if there is one. On GNOME, turn on the switch in the dialog first, since Share stays greyed out until you do. Synergy 1 and Synergy 3 can't accept it for you: the dialog exists so that no app can take over your computer without you there.
Why it comes back without the remember option
Once you tick the option to remember your choice, Synergy 1 and Synergy 3 reuse the permission after sleep, restart and login, and the dialog stays away. Without it, the permission lasts only until the session ends: sleep, a locked screen, a restart, logging out or restarting Synergy 1 or Synergy 3 all end it, and the desktop asks again. After sleep, Synergy 1 and Synergy 3 wait until you unlock the screen before asking.
In Synergy 1, turning clipboard sharing on or off asks once more even when the choice was remembered, because the permission now covers different access.
Never see the dialog: log in with Xorg
If your desktop still offers an Xorg session, log in with Xorg instead of Wayland. Xorg doesn't ask for this permission. For the steps on Ubuntu, see: Switch back to Xorg on Ubuntu
GNOME 50 and later have no Xorg session. There, accept the dialog when it appears, and tick Remember this selection where it's offered.
